Dr Manhattan is specifically made to be overpowered. He is a commentary on God actually. About how if a man is omnipotent and omniscient, he will eventually lose all interest in mortals as he becomes progressively more alienated from the human condition, eventually removing himself from their struggles entirely. That's the other thing about Watchmen, it's somewhat of a Rorshach, though deeper meanings are implied and obviously there. They aren't spelled out explicitly. Almost everyone will come away with something a bit different as they read a bit of themselves into the deeper meanings. That's part of the magic of it.

It's like Pink Floyd's the Wall which basically the music equivalent of the same thing. It's an epic that clearly tells a story without the explicit meaning ever been told. Everyone (who enjoys it) reads something very different out of it.

All great art does this to some extent, but Watchmen is a prime example of it.
