I have an issue with my transformation matrix and vertex shader, and I have no idea what it is.
I'm not sure if the issue is in the transformation matrix or vertex shader, but interestingly, the issue with my program depends on the last line of the vertex shader.
gl_Position = position
This one messes up the near and far cutoffs, the near cutoff is too far from the camera and the far cutoff is at an infinite distance from the camera.
gl_Position = vec4(position.xy/position.z, position.z, 1.0)
This one has correct near and far cutoffs but vertices jump around when they go offscreen.
By the way, position = matrix * vec4(vertexPosition, 1.0)

It's the transformation matrix combining the model, view, and projection matrices.
Most people multiply them together inside the vertex shader, but there's no point in doing that, it makes vertex shaders bulkier and the code less efficient.

Hmm... this is interesting.
On one hand you have
gl_Position = position
where position = matrix * vec4(vertexPosition, 1.0)
In this case it seems that the matrix is the problem as it's offsetting your perspective.
But when gl_Position = vec4(position.xy/position.z, position.z, 1.0)
is screwing your vertices only when they are off screen sounds more like a shader problem.
It's really quite hard to know without having a better understanding of the whole context of the code.

It's position.xy/position.w, /position.z was a mistake and I corrected it.
The problem with gl_Position = position (which I believe is standard) is that the near and far cutoffs are dependent on depth, which is fine if depth isn't being affected by anything, but depth is affected by position.w.
That's why I tried the position.xy/w, position.z thing.
I just can't see how any vertex shader can function correctly when position.z is divided by position.w.

W Has the effect of normalizing the others to stop them scaling erroneously which sounds like the effect that it was causing for you. It's basically because the last part of a 4x4 matrix has to be homogeneous as in (1) if it's only a 3D space you're working in.
