Empire, Ulfric was brainwashed by the Thalmor and is proven in a document found in the embassy further in the questline if you've gotten to it yet. The Thalmor want the Stormcloaks to win so the Empire is weaker and they can invade Cyrodiil easier.
Closest thing to a "Thalmor questline" is siding with the Empire I suppose since they are allied and the Thalmor are decently present in Imperial controlled holds.
The only necessarily bad outcome of siding with the Empire is the banning of Talos worship but I see it as a temporary necessity when I side with them while the Empire regains it's strength.

They want to do this so elven souls can return to being a semi-divine collective like they were before Lorkhan tricked the Aedra. That's why Lorkhan is the devil figure in elven mythology. Too bad for them Lorkhan/Shor/Talos (all the same god) is running around as the Dragonborn fucking up their shit. Supporting the Empire means inadvertently helping to end the world.

But at the end of the quest skyrim is not united. I played both sides and at the end both factions basically start insurgency after we kill off their leaders. In a scenario where ulfric wins, we basically have a newly independent country dealing with the insurgency from a more well funded third party. Plus being that the surrounding regions are apart of the empire places like solitude and riften will tank economically.

In fallout all your choices matter. Not as much as they should, but joining a faction will not allow you to join an enemy faction. Killing a certain person will cause a chain of events. You can even stop the main storyline.

there definitely should have been a dlc expansion furthering the war with the dominion in skyrim, dealing them a crippling blow and starting a new Imperial v Dominion war, with the Dovahkiin assuming the throne of Skyrim.
