Berserk is my favorite, but I've never found anything really comparable. That being said, there are other anime that are very smart, dark, and disturbing in similar ways, but never all at the same time in just the same way. After Berserk, I go to:

Hellsing (OVA, but the TV series wasn't bad)
Hunter x Hunter (2011)
