She's been cleared by a vet in February, saying there was nothing seriously wrong with her. They x-rayed her front legs, but I'm not sure it reached the elbows ...

Yes, there is no question about that. I have a glimpse of where she came from. Nothing concrete, but I have the impression she was a BYB.
She is 95% great pyr, and one of her great grandfathers is jindo or toy poodle (according to Wisdom Panel 3.0). She has a lot of poodle in her face. I've been wondering if she has an enlarged poodle bone structure or something which makes it look all weird under the great pyrenees coat.
One thing the vet did say was that she needs to get ripped. Needs more muscle. Her bones are doing a lot of the work her muscles should be doing and it's gonna cause problems later. Other than that, she couldn't find anything wrong with her front legs. We didn't do the back.

Man, you have no idea. She ate some damn ceramic coaster earlier this year and got it jammed in her intestines to the tune of $1800 surgery and $2,500 aftercare since it was a holiday weekend and she refused food for 4 days. Then the first thing she eats after 4 days is a giant hickory nut. Whole. Back to surgery, only this time it's $3000 because of her frail condition. I swear that fucking dog....

It's not that she's a poodle bone structure in a pyr's body. Genetics don't work like that. She might have some degenerative bone disease from X parent, but I'm assuming the vet ruled that out for now.
This is just not caring what you are breeding for. The mother and/or father probably had sprawled feet and a very narrow chest for a pyr, and passed some of it on to some of their puppies. Although with that stance, this isn't one bad batch of genes. This is generations of poorly breeding animals. If you want to learn more about conformation, I would honestly suggest studying horse structure. Horses need very good structure just to be a sound animal because they are hauling all that weight around, and they need to be nearly perfect to be considered a good horse. If a horse had your dog's equivalent, they'd have to shoot it. But dog structure can be fucked around with a lot because they are much smaller and usually don't do anything.
He knees also look a little buckled, but that might be from the lack of muscle you talked about
