I've actually been mulling over how to minimize influence while maximizing effect. I think dropping a copy of the OG series DVD release in front of the pilots would have the biggest effect - at least effect that's interesting. I suppose an equivilent amount of Antimatter dropped on Ramiels core would have quite a large effect, but I think Shinji and Asuka and Rei having a box of metaknowledge, possibly giving it to others like Misato or Gendo, could really throw the Scenario out of whack and result in some pretty interesting speed chess between /someone/.
