It's established as soon as Takeru goes into the Unlimitedverse (and by extension the Alternativeverse) that humanity has fought against the BETA for decades and are losing, and their situation was and is dire, which you're constantly reminded of even when not in these "diabolus ex machina" situations by the destroyed scenery around Yokohama Base and the lack of males Takeru's age. Of course, if humanity is losing a war badly it's only natural for the story to reflect this. Wouldn't it be worse if everything went peachy keen for Takeru and his gang?

I actually disagree with the decision to kill off everyone but Yuuko, Kasumi, and Takeru at the end of Alternative in the Alternative verse, it did feel forced, especially the bit with Tama's body being held by the BETA superior. But most of the other "diabolus ex machina" events are fine and make sense in the context of the background presented.
