In the manga the guy pushes Yukino down and had sex with her without first acquiring her consent(she did but not obviously at the time). He definitely meant it to be rape because he went all Uchiha on her.

Anno's "direction" was worth jack shit since the anime is a copy paste of the manga scene by scene, his only addition was the final episode that was the worst of them all.
