Half the point with this show is that Homus might be created humans, but they are human as well. Astolfo protects him just because he came across someone asking for help, and he's a whimsical good natured person who wants to help people like that until the end. Seigfried protects him because of what Astolfo said reminded Seigfried what he really wanted to be in life, a guy who just protects people because he wanted to do it. Instead he fell into doing it just because he was told to do it all the time.

Litearlly no difference between a homu and human at the end of the day, just saying there's a lot of them doesn't really change that. Of course a servant would treat them the same as a human. Homus are slaves that magus create and treat as disposable fakes, but if you get to a certain point where they're 1:1 the same as a human it gets odd.

Seig's entire motivation as the story goes along is to save the other homus.

They're all capable of independent thought, but just aren't as developed as him in that area yet. Because they're just treated as battle dolls who aren't taught anything. A point that the adaption fucked up; using your NP reveals your real name, for Siegfried revealing his name might be fatal, and Siegfried was not meant to reveal his name earlier in the show to Karna

Siegfried would have used his NP if he thought it would have turned the tide, but until he could guage the enemies abilities enough he didn't think it was a good idea. Achilles is invulnerable to anything except for servants with divinity, unless you hit his heel. There's a low chance that Balmung would have worked in that situation, which would have left him with wasting a lot of energy for nothing, and letting his real name be revealed.
