The script for episode 25 calls that same Rei apparition that Shinji saw while using Unit-00 "Rei I". Also, while all the other characters (excluding Kaworu) see the souls of their mother inside their Evas in NGE2, Rei sees that apparition.

Kaworu says they are both the same in episode 24, seeds essentially trapped in lilin-shaped containers. Rei II is a different case because she does not have all of Lilith's soul in her, but Rei III does.

To say Rei's identity as Lilith has absolutely no part in her personality and thoughts is ridiculous. Just look at her monologue in the recap episode.

They are the OTP if there is ever going to be one, this is undeniable, that is why they are on the beach at the finale, that is why most of EoE is spent on their relationship. There's no romantic aspects in their relationship and never will be.
Asuka represents the concept of rejection moreso than an individual in EoE which is why she's on the beach. A better choice would be Gendo, but obviously they weren't going to have Shinji straddle and choke him.
Shinji has more scenes with Rei and Misato than with Asuka. Those two scenes about their relationship are powerful, yes, but are not the focus of the movie.
All the characters illustrate miscommunication in some fashion, not just these two.

Stop thinking in terms of shipping and OTPs, it's retarded in Eva's context and an insult to the series.
Anno even cut Asuka's "shipping" scenes in Rebuild, you're just gonna have a bad time if you keep viewing the series in this light.
