It does seem like some parts of the story have either been changed or were just made up on the fly, rather than being the result of an original plan.
Ymir's titan form is a particularly bad retcon, one that Isayama tried to fix by repeating a flashback multiple times. The nature of his correction suggests that he either didn't have a codified set of "the nine titans" in mind, or he hadn't ironed out the mechanics surrounding how eating a shifter changes a mindless titan's form. Either of those is a big part of the story to make up or change.
Some minor things like the Annie flashback taking place in the forest irk me a bit. Marley Eldians live in an industrialised ghetto. There is no good reason Annie and her Dad would be out in the woods by a log cabin training martial arts, with no other people around. It also doesn't look like they are wearing armbands, but that is a small detail.
It makes it look like Isayama hadn't conceived of Marley in its current form. Which, again, is a big thing to change or add as time goes on.
I still like SnK, and I think Isayama did some things very well.
