No one knows. Apparently the geass cult is gonna be a major plot point of this season due the ruins in the pv. If memory serves there was an entire plot thread with Suzaku being connected to the geass cult in someway and that being the reason for his literal superhuman abilities. It was lost in the production though.

Basically if you have a code you're immortal and can give people geass powers. If you have a geass power and it gets strong enough you can kill take someone's code, which activates after you die.
CC got her code from the nun and it activated after the nun killed her, but lost her geass because it came from the nun's code.
Charles got his code from VV and it activated when Lelouch killed him, but lost his geass because he got it from VV.
Lelouch got his code from Charles and it activated when Suzaku killed him, but he kept his Geass because CC still has her code (Lelouch is Code Geass).
