Also remembered another question The lab coat scientist girl when Gendo kills her he says something and she looks Happy? Relieved? But they don't tell you what he said. Why? Is there any theorycrafting on what it was? When her mom died they didn't make it very clear who pushed her, I can't remember exactly but I think there were two people there was it Rei?

It's been a long time since I've last seen NGE and EoE, but I'll try to answer these for you as best as possible.

>Who killed Kaji?
It's left ambiguous (as are a lot of things in this series) but in the Manga continuity the killer is implied to be Gendo.
>What exactly did he find out?
He found out the truth of Second Impact and the truth of what the Human Instrumentality Project actually is.
>Did he find out that Gendo planned to double-cross SEELE?
It's implied that he already knew well before he came to Tokyo-3.
>Both of their objectives seemed to be exactly the same, combine Eva and Lilith to get everyone to combine into one being so why did they attack them in the end?
Both Gendo and SEELE wanted Human Instrumentality to occur, but they each wanted to become God by fusing Adam and Lilith. SEELE found that out and invaded Nerv to prevent Gendo from initiating Third Impact.
>Was Rei a clone of Gendo's wife?
Yes, but Rei contained Lilith's soul, much like Kaworu contained Adam's soul.
>Why did she go against him at the end? She still went into Lilith so I don't see what difference it made?
She decided to let Shinji control Instrumentality.
>Did whatever happen bring everyone back to life as well? Because it looked like Asuka was pretty dead before and suddenly she's whole and alive.
Everyone was in Instrumentality until Shinji decided to give people a choice to come back or not, and to come back you have to accept your individuality and by the end of the film Shinji and Asuka are the only two who have done that.

No.

Every Eva (with the exception of Unit-01) is a clone of Adam, with Unit-01 being a clone of Lilith. There was only 13 Evas made throughout the whole series so there wasn't a bunch of Evas.

The MP Evas at least came from SEELE.

I don't quite entirely understand this question, if you're wondering why the MP Evas are able to move without pilots, it's because they use Kaworu dummy plugs.
