I think you're misreading it. I interpreted that line as him being dimly aware, or becoming dimly aware, that Amano might not like it if he got closer to Mikawa. His question is "is Amano really hoping for my relationship with Mikawa-san to go well..?" With the question there implying he doesn't think she wants his relationship with Mikawa to work out, which is what's troubling him. The troubling part being why would she not want him to get closer to Mikawa? Since he's a bit of a dunce, he can't quite grasp the implications, but he's detecting them more than usual. If he was suspecting she was palming him off on Mikawa and didn't care for him, the question would've been different.

Of course this is being fed through a translation, but from what we currently got I'm going with what I thought above.
