It's noticeable, especially in shonen, that characters are often organized in associations of sorts, even if just as protagonists, antagonists or a sort of elite.

CP9 was the best group in One Piece, the Donquixote Pirates coming as a close second place to me.
Cipher Pol members were unique, didn't have overpowered fruits, had cool interactions among them and felt dangerous. They had good design, a solid theme and an awesome arc.

Like for example the Varia from Reborn or the Xlaws from Shaman King.

Baroque Works were a lot better than than The Donquixote Family. Their interactions/fights came off better even with the lack of back stories and the fact they really didn't do anything till the final fight.

I don't know about groups, but I always loved villains, since I was a kid. Nowadays I can come up with an explanation.
Villains feel like more fleshed characters. The good guys are often passive agents, just reacting. Meanwhile, villains activelly seek to change the presented world. They easily look free too.
Other than that, villains have to be presented as a threat, so they're portrayed as powerful to convey the danger. In the end, they are more interesting than the protagonists, whose depths are harder to keep as you continually show them.
Add that so many authors fall for "relatable" tropes, and you have a recipe to make villains shine more than the guys you're initially following as reader.

Yeah it's pretty hard to dislike any of the En family, except for En. He's kind of a dick, but that's to be expected for a mob boss.

The Phantom Troupe is full of murderers and thieves, yes. But they're also the type who will drink beer after a successful heist and play cards during a battle.
