It's a little complicated. In the manga, Yugi likes her definitely while she's dense about it but she totally wants the "Dark Yugi". Though at the same, time, the more the "Dark Yugi" comes out, there are little moments that show that she's into the regular Yugi too.

Then as Duelist Kingdom comes around, Takahashi sort of drops it, except for that one part when Yugi thinks she wants to talk to Atem but she stops him and says that they're both him and she doesn't care. Also, she would get really really jealous when other girls came on to Yugi

It's a little complicated but overall, no, I don't think they were really a thing and even if they were supposed to be, it got dropped because plot started happening and the Yugi/Atem relationship was more important
