Index is the endgame, that was made clear in the very beginning. The amnesia is just a plot device to postpone the romance until the story's conflict is settled. Think of it as a promise to get married after returning from war.

Personally, I have no clue about why the amnesia thing is even a problem. He knew these people for all of a month before getting scrubbed. And then he spends many months with them, arguably in a closer context. So is it really that big a deal? I feel as if it's when you forget to save before doing a story mission in an rpg. It'll take some time but obviously it will be faster and easier
