He's relatable, credible and realistic as a character. But that's far from meaning he's likeable.
He's a broken 14-years old boy, with issues common of that age, and others due to his Hedhehog's Dilemma and the loss of his mother. To a certain point, liking him means to appreciate our own flaws; the most toxic flaws we usually have. That's why I don't personally understand why someone would like Shinji. It's kind of an act of masochism, isn't it?

Of course one must appreciate one self and their strong/weak points. But Shinji is not a normal teenager and some of his problems are really serious; especially during EoE. Thus, I think that makes it pretty difficult to like him, despite the high realism of his character.
