I still dont understand why asuka took physical damage during her final fight with the MP Evas when on several occasions in the series it is stated that the pilots take no physical damage. Importantly, it seems she was only hurt by the attacks from the Lances and not anything else. What gives?

Yes man. I finally realized that shit during a recent rewatch and it totally changed my perspective on Gendo.

The discovery of the Dead Sea Scrolls is where Eva lore begins in the modern era. In the scrolls, humans learned about Adam/Lilith/the Seeds of Life/Lances. This discovery is what spurred on the expedition to Antarctica to uncover Adam, so that humanity could create a God using his S2 engine (the forbidden fruit of life that humanity lacks). When Adam was first awoken from Antarctica (Second Impact), he sent out a waking signal to the rest of the hibernating Angels. Basically the Dead Sea Scrolls said that the Angels would come 14 years after this.

So in the meantime NERV & Co. completely set the Angels up to walk right into their own holocaust. They built Tokyo-3 on top of the Egg of Lilith because the Angels are attracted to the powerful presence of Lilith under Tokyo-3. However, for the entire series until Kaworu dies, we (and literally everyone else including the Angels, except for Gendo & Seele) believe that it's ADAM under Tokyo-3. So when the last Angel finally arrives at what he thinks is Adam, his own body, he kills himself because he realizes humanity has been rusing him and his pals all along.

tl;dr Tokyo-3 is just a giant angel trap
