Do animes often reflect japanese accents and dialects from different regions? As a non-speaker I obviously can't pick up on nuanced differences between different versions of japanese, but in Gin no Saji for example, much of the japanese I hear sounds almost like it's being spoken in an accent similar to english in the american south.

Very rarely. I don't remember if Silver Spoon did, but most don't at all, and those that do usually just do it with one or two characters.

Touji in Eva speaks with a Kansai accent. Wataya in Chihayafuru speaks in a Fukui accent. MC's dad in Flying Witch speaks in an Aomori accent. I'm quite sure the characters of Amanchu also speak in some Shizuoka provincial accent.

Most comedy/slice of life anime will also have a token accent-speaking character for comedy (eg. Nozomi in Love Live, Hanamaru in Love Live Sunshine). There is a fair coverage of accents in anime, and if you watch more you'll start being able to pick up on the difference between regional accents and standard Tokyo Japanese.
