The character routes are still somewhat canon thanks to the Chaos World synchronization. Serika was able to "see" the Real Sky end or something like that through her di-sword during the rooftop fight. Takuru may have experienced the routes somehow too, which would explain why he didn't have much of a reaction to Nono's secret in the true ending versus his little shitfit about it in Real Sky. It'd also explain the "Hey, Taku, wasn't that fun?" voice clip at the end of each route.

Why did the anime cut out the Takuru losing his phone in the hospital bit?
It symbolizes his love for his new family since it has his only family picture on it (he never backed it up as that would "cheapen" its sentimental value).
It foreshadowed Itou's involvement (he gets a mysterious call from Taku's phone, which is odd because how did someone decrypt it and why would they call Itou? Turns out Itou just used a fake call app)
It made Uki a red herring since she was logically the one who would've picked it up.
It demonstrated how out of touch Uki was with the modern world (she didn't know what a smartphone was, so she put it back where she found it)
It's the springboard for the Hinae route since she uses phone shopping as an excuse to ask him out on a date (probably don't have to worry about this one since it's not like they're adapting it)
And then obviously, there's the question of who took the phone and why.

Thing is, I'm not sure how much of this is Chiyo and how much of it is due to overhead from 5pb. Chiyo himself admitted that signing a deal with Microsoft for console releases was a mistake. He came up with the setting for all of these stories, so I want to give him credit where it's due. I just don't know where his involvement ends and the company's profit margins begins.
