Gendo wanted him to come earlier, but Shinji ripped up Gendo's letter before rethinking it and deciding to come. It just so happens that the day Shinji decided to go to NERV was when the 3rd Angel attacked, hence why Misato says "Why did I have to lose him on a day like this?" at the start of episode 1.

But since she was injured in Unit 00's activation test they had to scramble to find the only other pilot for Unit 01. Still sloppy writing, since Gendo "Keikaku Doori" Ikari would have planned for all possibilities
