There are a lot of ways to read what happened.

The first I thought of was that the presence of a God among humanity is too much for humanity to bear and thus inevitably cause trouble which would be an interesting way of looking at why the God of Abrahamic religions doesn't live among us. Thus Lain removed herself from humanity.
The other way I look at it is that the living breathing incarnation of human connection that inevitably brings about humans being more connected than ever becomes too much for people and thus she needs to remove herself in order to avoid destroying everyone she loves.
