No it won't. Critical reception and awards are a more permanent factor than money. All the temporary hype over Your Name won't erase the fact that In This Corner of the World is the most critically acclaimed and awarded non-Miyazaki anime film in Japan. It won't erase Katabuchi being the first anime director to win best director in multiple awards. Not even in the Japan Academy Awards where Your Name had the advantage was it in the running for best picture and not just best animation like In This Corner of the World was for every other award.
