The wired through a new protocol becomes a bridge to connect the real world to the afterlife, spiritual world or whatever you want to call it.

You can actually alter reality itself by "hacking" into that other world, and that's basically what Lain (a program and artificial intelligence) was created for, with the ultimate purpose of merging the two worlds.

Lain starts doing a lot of experiments whose actual purpose was never explained in detail. One of these experiments involves creating out of literal nothing a flesh and blood version of herself to temporarily live as a human in the real world.
Her memories are altered and a few actors were hired to be her "family" so that she could truly experience life as a human in its truest sense.

There is really no better explanation for this and all that other shit that Lain (or rather the many instances of Lain) do except "experiments".
