So what? The building could simply stop halfway just like how an elevator can stop anywhere between the first and last floor.
Why would they do this? Maybe because it's not necessary, or because pulling it all the way up would make it too unstable. I don't know.
Now, the actual reason is that without buildings, the drill shot would look empty and you wouldn't know where it's happening without the visual cues. But my in-story explanation is sufficient.

I'm talking about the "lower roof" which is not a roof. While a normal floor would be flat and use the ground as support, this one is dangling and therefore has to take a more structurally sound form. Look at the picture: the lower ends had these octagon-looking structures that the actual roofs do not have. Said structures reinforce the corners.

Yeah, there's a lake at the bottom of the Geofront.
Picture that Tokyo-3 is like a very deep crater surrounded by mountains and hills (the outskirts). Some buildings and facilities are on these outskirts. The closer you get to the center of the city, there's NERV HQ or Geofront, which sits at the bottom. It has a lake and a forest.
It has a very tall roof, which is what supports the buildings you see above the surface. Some blocks of the city or individual buildings can retract below the surface. Some can't.
Some don't but have underground levels. If people lived in a 20-story building, 8 of which are below the surface, people would evacuate to the underground levels for protection. There's no need for them to rise all the way up.
