That's kinda hard to answer, tbqh

First, we need to understand, that besides Shinji being a retard throughout the series, Asuka still wanted to connect to him, she didn't actually mind to be saved by him (we remember her reaction in "Magma Diver") but she also wanted him to act more like Kaji, be a real man (in a sense of being independent and making his own decisions, we remember her asking him out in "Magma Diver" when he doesn't try to protest and be a man), because she believes that worthy man can save her and she can act more openly (we remember her being all dreamy and funny around Kaji). Shinji fails at everything she wants to see in him, hence her annoyance with his presence in her mind rape sequence. He is there, beside Kaji, she's attracted to him as much as she's attracted to Kaji, but she doesn't understand why. She didn't manage to connect to him, he didn't come to her at night, he didn't hold her while they kissed. "Why are you there?". She doesn't understand why she cares, she can't accept "the real her". Along with flashing images during mind rape (ALL of them focus on her attraction to Shinji, there are even phallic symbols (pic related)) mind rape opens up everything. Asuka is forced to come to terms with the nature of her relationship with others and society, trying to reject others but eventually having to come to terms with her inability to remain alone. The final ("I need you", Asuka still needs Shinji, as a person she wants to connect to, now that she finally accepted herself) bring a resolution to their mutual hedgehog's dilemma. They finally manage to connect to each other, they are ready to open their hearts to each other. What will happen next? Well, Asuka's definitely mad at him for sexual harassment (I would beat the shit out of him tbqh), they'll need to sort things out. But that won't be a problem, there's hope. Hope's one of the main themes of the series, as we see in episode 7. Hope for humanity and hope for those two.

Take the "period" thing, for instance. How does it "bring it up" ? Well, it doesn't really bring it up besides showing how annoyed Asuka is about having it. It's a single scene lasting 15 seconds tops in about 26 episodes, and this is because they stretched it.

Then who is Asuka? Well, she's a brainwashed puppet who constantly moans, annoys and otherwise screws things up for others including herself. She's good for nothing, and her own self destructiveness ends up as her own undoing. She's powerless and unable to do anything.

Consider Misato, AKA "slut shaming - the character". She's had sex with one guy, and spends her entire end of series finale being insecure about how much of a slut she is. At best a pseudo-feminist character like Scully.

But then, consider good ol' Rei. Now there you've got some feminist potential. It's not a success story with a supersweet end, but it has everything. Gendo, the ultimate patriarch, the father, the commander, the abuser in so many ways is Rei's prime initial relation. He is the oppressor, having literally molded Rei from the image of his ideal wife, and he intends to use her and then discard her to revive his wife.

Rei ends up beating the hell out of Gendo, and then runs off with his entire prize, reclaiming the suppressed power she had within her, and then aids reviving the world.

That's nuance.

The thing is, whether we like or not, Shinji did express those feelings, and your counter-argument doesn't have any basis - as in "it's like a brother or a friend". Don't get me wrong. I don't like Kaworu fans nor the Kaworu character myself. I think what people see in the character is fake 100% of the time, and they're unable to for instance process the inherently negative aspects that you mentioned.
