He had Villetta's KMF, so maybe he heard / could see there was a train of mobile suits coming and its location.

There may have been armed guards, maybe he lured them out and used his Geass on them to leave their posts after they threatened him to prove his identity as Villetta or something (maybe Lelouch has a falsetto). Or maybe Lelouch could actually shoot a couple darn decent shots and sniped any guards outta the way. Or maybe all the guards were cocky and wanted in on the action and left their posts, or Clovis was cocky and didn't station any guards on the train. Maybe guards can't stand ontop of the train and had to just guard its path around the city, and the black knights intercepted the train before it reached the next guards.

Maybe the default access numbers are displayed on a barcode sticker on the back of each KMF. Maybe the designers are stupid and you set the access code only after you start it up instead of having preset ones. Maybe Lelouch hacked them somehow and reset them. Maybe Viletta's access code was the manufacturer's default, and he assumed she was lazy and hadn't changed it from default and all thus since they were all the same model they were able to get in. Maybe access numbers are only custom and on default you don't need a password. Maybe they overcame the access number requirement with their spiral power.
