After that, the plot is completely nonsense. I guess I'll answer your question. Other than the reasons why it was hated, I'll also include why it had varying reception. If there's anything I missed or got wrong, someone else please add on.

The reasons can generally be split into two types: non-game-related and game-related. Only those who play the game had issues with the game-related reasons, but most people had issues with the non-game-related ones. There's also the issue over the response to the reception of the anime.

There were problems with the CGI, and QUALITY in general (non-game-related). As well as it being a yurifest despite the source material being otherwise (game-related). But that's the least of people's worries.

Non-game-related reasons:

Diomedea didn't know what to do with the anime, so they tried to mix SoL with serious drama, resulting in pretty jarring mood whiplash. Eg. episode 4, a light hearted episode, was right after episode 3, the episode where Kisaragi sank at the end. The fallout from this was so bad that when Touken Ranbu got adapted, it got two anime adaptations (separating the SoL parts from the serious parts) instead of just one. It's telling that episode 6, a mediocre SoL episode, was considered to be the best episode by far. That shows just how bad the rest of the anime was. People have even asked why Diomedea didn't just adapt the 4koma, which would have been an instant success.

Fubuki being the MC. She wasn't exactly popular before the anime aired, and yet she became a special snowflake MC. For example she was said to be a new special type destroyer that was better than the rest, and yet the base already had destroyers even more advanced than her (eg. Shigure, Yuudachi), including other special type destroyers (Akatsuki-class). But the biggest problem was her anime personality and behaviour, especially in episode 10, just made many people dislike, even hate her (it's even said that had the 4koma been adapted instead, she'd have been well-liked). As a result people consider her inclusion in the anime very much forced due to "being Tanaka's waifu". This shouldn't be as much of an issue for season 2 which will have a different MC, but far more likely than not, that just means that the anime will be ruining a different character the same way they did Fubuki, or worse.

Game-related reasons:

There was little to base on from the game, but the anime still went against what little there was (eg. Kisaragi sank in one hit from full HP when there's an in-game mechanic specifically preventing this, Kirishima taking off her glasses as if it was some powerup when in one of her lines she can't see without them).

The anime admiral. A few things combined together to make this a problem:
-The admiral was never shown on-screen. The official word was that the viewer was the admiral. Now, this wouldn't have been a problem by itself, but:
-The admiral made a lot of retarded decisions, one which actual players wouldn't have made if they had half a brain (e.g. sent battleships on non-support expeditions, wasted resources building Yamato and Taihou instead of developing important equipment, bought instant repair buckets when expedition 2 gives them to you on a silver platter). This, combined with the above, was insulting to the players, as it implied that they were as incompetent as the admiral. (An event ran in February 2015, during the run of the anime. During the event, Indonesian players allegedly sank their own ships as part of a contest to see who could sink the most ships, giving out 2000 points for the winner and 1000 points for the runner-up. -Combined with Fubuki being forced around everywhere in the anime, the anime admiral even went out of the way to get her just so he could marry her (in-game mechanic). Again, remember that the official word is that the anime admiral is the viewer. Naturally, people who didn't like her (and in fact most of them hated her due to the reasons above) were pissed.

And to top it off, despite how season 1 went, the movie and season 2 went through regardless. And the movie only made things worse:

This further gave the impression that nothing was learned from season 1, despite a meeting having to be called to explain why season 1 sold well below expectations. There's also the consideration that since the anime BDs will likely sell anyway due to the name, there's no reason to make any effort to improve the anime to make it more likeable. It thus comes to no surprise that only the most optimistic of people have any hopes for season 2, and that such people are ridiculed for their eternal optimism.

Adding on, those who don't play the game generally wouldn't understand the game-related reasons, such as why the anime admiral's decisions were retarded. This is why those who play the game are more likely to be mad at the anime than those who don't. Furthermore, seeing that those in charge of the anime obviously didn't play the game at all, this further convinced those who play the game that only people who play the game can create any half-decent or better derivative works (eg. the official 4koma is universally liked, and the guy who drew it has been playing since day 1. Most of the better doujinshi are also drawn by those who play the game). I'll go one step further and claim that no matter the setting, the admiral must at the very least be a competent one. In a serious setting, the reason is obvious. But even in a slice of life setting, only a competent admiral (such as the one in said 4koma, and the mangaka himself consistently clears events too) can allow the slice of life scenes that take place amidst all the battles to make sense, and also allow said battles to be light-hearted. This isn't something someone who has never touched the game can easily understand. (The same applies to anime adaptations of other games, like Touken Ranbu, too.)

Another reason why "secondaries" are more likely to enjoy the anime is because they don't understand game canon. For example, take Nagato. A person who did not play the game at the time would assume that she was always a kuudere, and accept that as the canon. However, people who have played the game will know she was never characterized in this way in the game. In fact, her lines had to be changed such that they matched with her anime traits. As such, this drew heavy criticism from players while secondaries were left wondering why everyone was so butthurt about it.
