Rei turns against Gendo and let's it be Shinji's decision whether to complete Instrumentality or not. Now, Shinji rejects Instrumentality, so he and Asuka are returned to their individual forms and wake up on the beach. To confirm whether he really is his own person again and not part of some large group mind, he strangles Asuka to see whether she lashes out at him, thereby confirming that he is now his own person again. Asuka responds by caressing his cheek. So she responds to the pain another person is inflicting on her by showing kindness, which is really what Eva is all about. Now, as to why she then says "disgusting", this might be because she recognizes her own behaviour in what Shinji is doing. It is a central theme of Asuka's character throughout the show that she lashes out at everyone, despite wanting them to pay attention to her. She sees this in Shinji's actions, is reminded of her own flawed character and is disgusted, not at Shinji but herself.
