The main characters (namely Ed, Al, and Winry) were boring as shit and were vastly outclassed by the much more interesting side characters.

It's not entirely clear, but after the first mass transmutation which created Father's body, he knows how to do "human" transmutation. When he goes godlike, he just puts souls into new bodies with ease. When he forged the homunculi, he must have created new human bodies for them and then poured in his essence. Greed is incinerated down to his purest remaining essence before being swallowed again.
It looks like the opposite happened to Pride, burning all but one of his souls away and reducing him to his basest form. Envy's base form is, well, a leech, which is symbolic. What then is the base form of Pride? A tiny child, crying and afraid, again, symbolic.

I liked the 2003 version better before it completely veered off from the manga's story. Enjoyed it more in terms of tone, pacing, and style.
And I just never felt that the slapstick humor translated into Brotherhood very well. What's a quick background gag in the manga becomes an overblown comic relief moment, during what's supposed to be a tense scene, in the anime.
