You can't compare them really though, most of the FLCL team was production IG. KLK was done by the Gainax team who did PSG and part of TTGL.
FLCL had: Better animation (100X better), better music, better action, a better story, a better moral, more interesting characters, and a more interesting world

The whole show is just a blast and at the end of the day i think a good measure of quality is your personal enjoyment of the show. the characters were super fleshed out, backstories and all, and the world was amazing.
