Asahina is the traitor/killer.
There are a few clues and hints to this conclusion, some obvious and some not-so-obvious.

Remember Munakata's logic when he captured Makoto? The traitor's priority would be to keep him alive so they could end the game at any point.
Aoi constantly protected Naegi throughout the Future arc, and was one of the people who went to save him from Munakata.
It's process of elimination. Tengan is dead, he can't be the traitor. Monaka was never the true traitor. That only leaves Asahina.

She was also one of the 4 people in a sealed room where one of them, Great Gozu, wound up dead. Juzo and Munakata couldn't get in before the sleep kicked in.
Monaka confirmed she didn't do it, and it's highly unlikely Makoto did it, so logic dictates that the only person who could have killed him was Asahina.

She was the first to "discover" the bodies of guards in the building.

She was there in the conference room for Makoto's hearing, even though she didn't have to be as evidenced by Toko, Hagakure, and Byakuya being absent. Kirigiri had to be there since Makoto was an underling. Everyone else there were branch leaders.

She's one of the few people in the FF who knew that the former remnants of despair were hidden on Jabberwock Island, and lo and behold, apparently the FF was tipped off by SOMEONE

And of course, Munakata in this latest episode referred to her as "despair" and she showed on the black side of his katana's reflection.
Since was as the audience know he knows Makoto isn't despair, then that leaves one possible interpretation: Aoi is the killer.

Anybody pissed that Ruruka is just shit? I mean, it made sense she was hated for the longest while, seeing as her "reason" for getting upset with Seiko was rather stupid and that she acted like a bitch, but I had honestly expected it to go somewhere. Since they were focusing time on her, I seriously thought she was going to get better by the end of the series or something.

But now, I'm just really pissed and disappointed with the direction they took. She's got nothing to go on now. She's really just a bad person and I get that it should have been obvious, but that was what I was counting on -- that it was so obvious that she'd actually become less of a bitch or at least have some form of positive character hiding in the rough that would work itself out. DR3's way of story telling and mystery in my opinion is much better than the games due to Monokuma not being in control of everything.

It was really stupid the whole thing is a mess and a dead Sayaka emerged from this mess. She hesitated and it's implied and recognised as canon that she wrote 1137 to spare Naegi, while it condemned Leon that wasn't her priority. Naegi since remembered the school memories and he treasured his moments with Sayaka the most, he values that past couple years over the acts a despaired Sayaka committed in a few weeks. The deaths of Leon and Sayaka brought a new resolve to him, he held there memories dear and shone a hopeful light on them. Getting griefed up wouldn't have helped them. Class 78 is lucky to have a dude that can handle pressure so well, I wonder if this attracted Sayaka to him. Seeing as she snapped once she found out her "family" was in trouble and couldn't handle it. Naegi a new rock for her she could rely on and help support her
