Lelouch might be wrong about a few specific issues during the storyline, but the show is still intended to keep you on his side most of the time.

Even the casting of the VAs was organized for that purpose. Fukuyama Jun (and JYB) usually voiced "good guys" before working on this show and the director stated the he intentionally gave him this role because that allowed people to feel Lelouch was still good inside, no matter what horrible things he may do.

Conversely, Sakurai was cast as Suzaku because there was, beneath all his initial preachiness and idealism, a killing intent that could come out and threaten the protagonist.
