It feels like the two were in two different realms.
Naegi excels in the 'Killing Game', where it's a small group of people in a relatively closed space being forced to mistrust and kill each other, who were at least familiar. His speech probably can't convince thousands of people, but it can convince few people.
Munakata deals with "Tragedy", where it's a world-wide devastation brought by mindless pawns led by very few powerful peons, under Junko. He can't get through to the pawns with words, and he can only deal with the scale of destruction with power, just like all the other FF. They were not in the job for 'convincing', but 'subduing'.
This is why Naegi saves the Remnants, because his experience is that an isolated small group can bring great connections. To Munakata, this is preposterous.

I've just realized the reason Seiko flips out during Naegi's speech is because he decided to reveal his NG code.

Can someone explain to me the order of events? So this episode Naegi says he met Izuru and the Remnants of Despair somewhere. But we also them fighting with FF in the beginning of the anime. Then in SDR2, the RoD CAME to Naegi?? to put them under sleep. Why? And that Izuru/Naegi scene too.
What happened first? Naegi discovered them, they fled, they had scuffles with FF. Then they came to Naegi and had an agreement. Or they had scuffles with FF, they couldn't catch them, Naegi bumped into Izuru and he convinced them and the other Despairs to partake in his project.

So DR3 happens after that, with FF angry at Naegi for going against them and protecting (i.e. not immediately murdering) the RoD

Both DR1 and DR2 ends in trials, where the remaining survivors talk to each other, reveal secrets about the Killing Game (or NWP in DR2's case), discover the mastermind (the "Junko"), forced to face hopelessness, and come up ahead through some words of encouragement by the MC.
How will DR3-Future end? I can't even see them gathering together, they were so suspicious of each other. There's no 'evidence' yet gathered except by Kirigiri who'll probably have to do all the pointing mostly on her own.

It's something they come up with for a case, but knowing DR, it's nowhere near enough of a twist for the full truth behind the entire story.

I think the idea is that we're supposed to see Naegi and Munkata both as right.
Munkata is the leader of an organization who's been fighting these guys who tried to destroy the world. Logic dictates that they're terrible and can't be redeemed, which makes sense.
Naegi's stance is that they're people and should be given a second chance. As we see from the end of DR2, that works out. Granted, it also gets more than half of them killed and almost gets 1/4 of the Future Foundation stuck in VR.
So both are sort of right, but both are also sort of wrong.

Here's my theories why there's was Anahina's fake out death
1. Main meta purpose Kodaka wanted you to feel despair and fool you with the cliffhanger that main character has died only to re approve theory that mainc cast is safe (only to kill og Kirigiri or Naegi by the end of the series since you woudn't suspect them to kill a main character after Asahina)
2 Actual plotline reasons within the story
a) Monokuma just did it to stress out Naegi and see his reaction (which mean that Junko is still alive as only she get off to her "boyfriend" Naegi reactions
b) Someone wanted to protect Asahina by implying that she's already dead and fooling the killer
c) The killer is actually enjoying this game and was so full of himself that he actually gave Naegi a hint on how he's going to kill Asahina in the future

To be fair, there's truth to his statements. At his worst Naegi was an observer of murders, while Munakata was a soldier in the fields of war. The scale of destruction observed by both differs.

And when he talks all that shit - it's fucking outrageous hearing him talking about his fucking despair. His fucking Despair is that he can't kill people fast enough.
Future arc would be better if DR2's ending wasn't so shit.

The core idea that they're going for here ("focus on eradicating the problem at hand" vs "find a way to cure the problem to prevent it from happening again") is fine but it's being handled fucking terribly and both Munakata and Naegi are just plain irritating at the moment
I'm pretty sure all people want is a mystery/tension filled killing game story with entertaining character interactions. A lot of DR3 Future is like the "retarded ending" that plagues every DR game spread out over an entire series so far

He wasn't affected by Despair, he was bored out of his mind - Makoto offers him funny VR times with Chiaki and he's like - why not? Even had a Junko AI to make it even more interesting.
