In the anime, his beard gets shaved at the start of the second season and it stays like that until the end of the show.
Then at the start of the third 'season', his beard is magically back.

In the Manga, Yakumo has to paint Harima's face because Japan and she paints his beard back on.
And then it's just actual hair in the next chapter.
