I always thought this scene felt a little out of place and it's probably because the reason it was created in the first place was to make Shinji jealous. At least that's the impression I got.

Aside from this one little scene that Shinji just so happens to witness Gendo and Rei barely ever act this hurman/normal. I don't want to start a whole "Rei is a doll" debate, but the way she energetically jumps down because she's so eager to talk to him with him smiling is much different from the behavior she displays the rest of the show. Of course we don't see what they're talking about, but it almost looks like they're having a little chat about their day and what happened.

I realize that Gendo "saved" her once and obviously many people see this as a good enough reason for them to act like this, but later on we never see something like this again and this more human side of Gendo completely disappears while Rei also ceases to be as energetic as she was there. You could've almost mitaken her for any other regular girl during this scene.

There are some scenes that are arguably the way they are because of how a certain character sees them. One example would be when Shinji imagines Misato and she has no scar (It's up to debate if that was intentional or not, though I think in this case it'd be reasonable to assume it was actually intentional.), but that were always the more trippy scenes. If the Gendo Rei scene is supposed to be biased because we see it from Shinji's perspective it'd basically be a flat out lie to the viewer.

Rei is the clone (aka not human, therefore no human rights) of Gendou's wife and in addition a younger (more succulent) version of his wife. The ripe version of your wife appears before you after 15 years of loneliness and after fucking like rabbits to accidentally make Shinji.
