I'm surprised it took a few posts for Lyrical Girl Nanoha to get mentioned, it usually comes up sooner.
Worthwhile to try those two and see if you feel the difference, because there's a definite gap between the seinen and shoujo stuff.

Not that guy, but if you wanted to list the top 3 dark mahou shoujo anime it should probably be Madoka, Uta~Kata, and Utena. My-HiME is also darker than Gen'ei. Although it's definitely top 10 for dark mahou shoujo (if only because there's only maybe 10 dark mahou shoujo).

Madoka. UtaKata and that other one don't even qualify as good dark magical girl. UtaKata because it's such a terrible train wreck of a story, and that other one because it tries so hard to be the same thing as Madoka but utterly fails to understand what made Madoka good.

Oh, Princess Tutu was pretty dark. Not as beat-you-over-the-head-with-it as Madoka, but it really was pretty dark.

I wouldn't say so, it had a dark atmosphere at times, but it was usually when the villain appeared. Which is rather expected. Many of the seemingly negative characters actually turn out to be positive at the end.
