They are trying to convey the idea that Kisaragi will sink during episode 3, but it makes no actual sense in the context of the story. The hinting is so excessive that it's doubtful that is what will actually happen.

However in all likelihood they'll do the cop-out route of someone getting "seriously hurt" and nobody actually sinking.

They can thrown in a PTSD halucination of Kisaragi having a flashback to her original sinking, and then be rescued to reinforce the idea that the past is past, and that this is a new and different war.
