I jimmied up a Pokedex Generator based on the frequency of type match-ups and the odds of a Pokemon family being 2 or 3 stage.

Much like the teleporters from Star Trek, a Pokemon that goes into a Poke Ball is disintegrated cell by cell. The make up and position of each cell relative to every other cell in the creature is read and stored as data, then reassembled when the Pokemon is "called out".
Essentially, you're killing any Pokemon you put in a ball, and then recreating an exact copy of it on the spot when you want to use it again.

Not all ghost-types are like that. Quite a few of them are alive, but still have the elemental alignment of "ghost"- for example, Alolawak, Decidueye, and Sensu-Style Oricorio. In fact, I think the point is "living beings with the elemental alignment of 'ghost'" in almost all cases, even those that are truly ghosts.
And before you say anything about Ghost-types meaning dead, say that to Alolawak and Decidueye "dying by evolution" and Oricorio's miraculous ability to die and return to life repeatedly by drinking nectars.
