Everytime you use chapter select, his behavioral flags reset. So if you have just done that, you need to go and "meet him" again. After that, you need to change zones without using teleport. So just run/ride out. I went all the way past the small resistance camp to the forest zone and then rode back.
After that he should have changed his behavior so that he MIGHT spawn somewhere else than desert. Also I think if you go talk to him once now, he'll send you an email saying he's bored. But once you're at this spot, you can just keep reloading the save to see if he changes spots. Also even if he's on the Resistance Camp route, he won't always sell the weapons.

From playing through route C again, I actually have a lot less sympathy for the machine network this time around. The only time it really bugged me was the intel quest where you find the guy with the other S-model stuttering "please". The music kicking in as soon as the dialogue finished was such a stark contrast with the regular desert music, like "this moment is suposed to be really shocking in case you haven't noticed". The machines were making the androids to keep the war going. They found 2B (Named Number 2 at the time) to be incredibly effective so they keep using her. Rebuilding the bunker over and over and over they repeat the cycle over and over.
