Breathing through the nose/mouth would require some kind of artificial lung-styled pump and bellows, and a form of circulatory system to transport the oxygen to the brain. It would be far simpler to simply absorb air through the 'skin' of her head, or have some kind of gill-like port on her head or neck, for example.

It would be a simple matter to have a tank or bladder that stores a supply of air, fed via the skin/gills/whatever. That would also be an ideal place to filter the air and extract oxygen.
Do keep in mind with this debate that the biggest issues with cyborgs in the setting isn't the effectiveness of their bodies, but rather the difficulty of adapting to them. Removing the need or ability to breathe like they had done their entire life would probably be very disorienting.
Man I love this series. It's obviously a very low budget adaption and it's moving really quickly but it's still great. The subtext between them is completely undeniable too and you don't need goggles at all.

Unless the process is explicitly explained later in the manga, oxygen could easily be required for whatever reactions provide her energy.

Much is implied, they never go het, but there's no romantic resolution and/or conclusion, just /u/-friendly interaction (Aya and Youko will never get together, Yui and Kyouko will never start going out, Cocoa and Chino will never enter into a relationship) etc.
Besides it being silly to expect this (a title that has no real prospect of being a hit) to be treated the same as F/Z (expected to be a big hit), I hope you realize that it's a different kind of show and drawing the characters deformed is part of the comedy.
Kill Me Baby didn't have jarring quality mistakes or anything like that, but you can tell they make the least effort whenever it's possible.

Their close relationship and intimacy, and Nene's overtly sexual attraction to Clarion is central to it. It's just, so far, they're a doting cyborg and her loyal robot rather than explicitly lesbian lovers.

Nene's body is first generation, if I remember correctly. It's pretty old, think. Clarion's body is a newer model but she's a combat android so she uses a lot more energy (and is heavier). That's probably whey she requires a cord to recharge.

Read the manga, her metabolism isn't that of a human. Foods can only bring enough thermal conductivity to power 50% or her daily needs. That being said she can eat as much she wanted however this is Japanese food we are talking about with shit portions. She needs to recharge, and if she expend more of her energy in battles the more she will need to either recharge or eat. The manga goes into more detail in regards to how she/Clarion works, weapons, tachikomas and hacking lingo. The manga also has more yuri, Marasume Shirow likes his yuri?

This is a translation issue. They don't exactly say Clarion is a cyborg. When Nene is surprised at how heavy Clarion is, Uzal tells Nene Clarion is the same as her (in the manga she says Clarion's body is the same as her) and Nene uses the term 全身義体 (zenshin gitai).
義体 (gitai) refers to artificial body parts. It is a term Shirow used as an extension to Japanese words such as 義足 (gisoku) meaning prosthetic legs and 義手 (gishu) meaning prosthetic arms. 全身 (zenshin) means full-body, so "zenshin gitai" means everything outside of the brain shell is artificial. The term "gitai" isn't just used for an artificial body of a cyborg: if you put an AI brain in a "gitai" then you've got an android. So Clarion's body is a "gitai".

"Prosthetic" comes from word "prosthesis" which is "an artificial device to replace or augment a missing or impaired part of the body" according to any English dictionary. It's not just an artificial part (or body) but one that is meant to replace a real one.
A 全身義体 is a "full prosthetic" person. That is, a person whose real body was been completely replaced with an artificial one. That's a full cyborg, which is what Nene is.

Yes, but an android is not a 全身義体 because that terms only applies to someone whose real body has been replaced. For an android, a prosthetic body wouldn't really be prosthetic because it's not a replacement for a real body.

Different anon here, but for the record, the grammar of the text in the page being referenced does not state that the brain case is not artificial.
