You're right though, there is a lot of stuff out there. Children Who Chase Lost Voices From the Deep for example, is about Agartha, and there's plenty of fantasy stuff out there. I want to narrow it down serious, adult themed, and interesting, based on an outside source instead of the author's imagination.

ponyo was creepy if you get what actually happened right off the bat, also pretty depressing. Lemme think..

Animatrix had some pretty almond-activating shit to it, and if you're not shut off to american cartoons Batman Beyond got really dark at times. Like "man turned ethereal and sank into the earth and probably starved to death"

...gantz is some monster stuff... Psychopass for conspiracy... Bakemonogatari had some good story, very interesting presentation style... As far as conspiracy stuff its kinda hard to pick out because every anime has a conspiracy. Thats why the hero stands up. And creepy doesnt really flow with anime. The best you'll get is "dark" themes, which even then are conveyed to better effect via game or manga.

This chart is pretty based.
Not a lot of them are "scary" per se but they have a lot of interesting and slightly unsettling moments.
Best /x/ related anime I've ever come across is Mushishi and Mononoke (with emphasis on Mushishi). Both of them are connected to japanese mithology/beliefs.
