They were experimenting with high altitude balloons for military purposes- namely monitoring nuclear tests. It was top secret, so when one of them crashed, they created a cover story- a weather balloon. People didn't start making up the aliens stories until like thirty some years later.

It happened not long after WWII so there is a good chance they were experimenting with designs they managed to get from the Nazis. One concept were flying saucers. If you don't know anything about aerodynamics then know that any edge will create drag by shedding vortices. These vortices can also stall planes that fly close enough to them. A saucer design would have no edge, outside of minor ones, making it very efficient, in theory. While that may be true the saucer design has one major flaw; they are nearly impossible to control. The B-2 bomber is just a flying wing but it has more control surfaces than a saucer design. Yet it still requires a sophisticated computer to keep it from crashing. Take the unstable saucer design with 1940's technology and you have an accident waiting to happen.

That's all that Roswell was. A failed military test aircraft. They do it at area 51 to this day.

As for the alien conspiracy it's known that the military purposely fed into the hysteria as it was perfect cover for the true intent of their work.

Roswell incident was just a downed project mogul weather balloon. Project mogul utilized a naturally ocurring high altitude inversion layer to listen for nuclear detonations, by suspending multiple balloons any nuclear blast detected could be triangulate back to the source using the time differential as each balloon registered the noise. Disc microphones were prevalent back in those days, hence flying disks mentioned in the newspapers. The story was quickly redacted since it was a top secret surveillance project. At the same time its an excellent opportunity to make a boy who cried wolf situation for people who claim that the government is lying to them. When they were testing these, test pilots were made to wear gorilla costumes, the reason being, if civil pilots described a propellerless plane being flown by a gorilla, they would be written off as mad.

so it's plausible they would use the flying saucer phenomenon to cover it up, while publicly denying it to throw people off the scent.
