I need the Subtitles, Audio, and video, in the best quality possible.

Im guessing I should use Handbreak. I cant wrap my head around ffmepg and Mkvtoolnix didn't work.

set Handbrake to encode two minutes' worth of the video
choose a segment to test for which you could tell whether the choppiness problem still exists
as in pic related

start with "Same as source"/Constant Framerate and the preset General > Fast 480p30, see if it works
then go to, I dunno, Super HQ 1080p30 Surround for maximum bells and whistles

Also, can handbreak be used to rip files from a bluray?

I have The Hidden Fortress on bluray or would i be better off with an online version?

it's called remuxing
mkv/mp4 are just containers, just as name implies, its job is to contain video/audio streams and subtitles
you can just move the streams from one container to another as long as they're compatible without modifying them
with handbrake you reencode video/audio streams and then put them in a .mp4 file, it's counterproductive and slow

copy the video file you want to mux to ffmpeg\bin folder and rename it to input.mkv for the time being
then paste this into ffmpeg.exe
ffmpeg -i input.mkv -c copy -map 0 output.mp4

You put sam.mkv and ffmpeg.exe in the same folder right?
If there is only one 'sam' file in the folder you can just type sam and hit tab to autocomplete the correct extension.

No, as you were told last thread, mp4: mpeg layer 4 container, only accepts certain video / audio / subtitle codecs.

You need to rune ffprobe on the file you're trying to convert and post the output.

Not quite, I need to ffprobe output to know how many, and of what type the streams are. Some may be able to be copied, some may not and need to be re-encoded.

found your problem, you're running ffmpeg in your user folder, here's what you need to do to fix your problem
1) go to your ffmpeg\bin folder (where sam.mkv also is)
2) open cmd using this method
http://www.thewindowsclub.com/how-to-open-command-prompt-from-right-click-menu
3) copy the same command as in that image
make sure the path at the start is correct and leads to wherever you have your ffmpeg\bin folder

Also, Im trying to figure out the best method to get files from My Bluray copy of The Hidden Fortress. Can handbreak do the job?
