Check out stuff by Masaaki Yuasa and Mamoru Oshii. Especially Oshii. Yuasa's more artsy and fun, which makes his stuff more easy to watch and enjoy. Oshii's works are a lot more esoteric and deadly serious.
Oshii: Angel's Egg (As previously recommended), Ghost in the Shell (original movie), Jin-roh, Patlabor Movie 2 (After watching the original 7-episode OVA and first movie)
Yuasa: Tatami Galaxy, Nekojiru-sou (Do some research after you watch it to learn about its origins), Ping Pong the Animation, Kaiba
Check out everything in the two volumes of L'animation Independante Japonaise that have been uploaded so far. Although I don't think anything's being seeded anymore. So just try to find Midori-ko from the second volume.

Oh, and know that Oshii and Yuasa both have more stuff than I listed. So definitely look into their stuff afterwards if you watch all of those.
I don't watch a lot of pretentious anime, but I do read some pretentious manga. read Oyasumi Punpun, and Homunculus
