Is there any reason why I shouldn't keep my 3D glasses and just bring them every time I wanna see a movie in 3D without paying extra?

No. That's why there's a charge: to encourage you to keep them and bring them back.
Yes: RealD/Disney3D glasses have circular polarisation, whereas IMAX glases have vertical/horizontal polarisation. They're not interchangeable, and you should put IMAX glasses back in the bucket on your way out.
