So i'm trying to play Kingdom Hearts on an Emulator. Problem is, my controller is kinda fucked, and it disconnected every so often. Whenever this happens in Kingdom Hearts, it takes me to the main menu without saving. I don't want to have to be constantly saving and worrying about my controller fucking me over during a boss fight. Any way to stop PCSX2 doing this?

what gamepad are you using?
If it is a cheap chinese generic joystick buy a new one.

I've never had that problem with PCSX2 before, with any game nor with KH. Are you sure it's the controller causing this and not the audio setting bug causing it to crash which would probably make the controller eject also? Test it with a different controller if you have one, or a different wire then try blutooth to narrow down the source of the problem. I had a shit controller which would occasionally send a constant signal making me move in a circle and I'd always fix it by unplugging and plugging it back in and it never caused problems for any of the ps2 KH games.
