Supposedly it was an anti-bootleg measure. Official Bart merchandise would have blue and green t-shirts, because chinese bootlegs would make him with a red shirt as he is on the TV show.
I don't think it worked out, I do remember bootleg Bart toys with blue shirt in the early 90s.

They were told some of the secrets that Matt Groening had planned and Konami sneaked one in as an Easter Egg. Marge was suppose to have bunny ears under her hair that resembled the bunny's from Matt's earlier work "Life in Hell".

Was there any reason why they used that ripoff/traceover of the original flyer art instead of the original for the PC versions?
The reason a lot of early Bart memorabilia depicts him in a blue shirt is marketing. They wanted to distinguish him from Lisa and make him more appealing to boys. Pretty soon the characters became iconic enough that this kind of subconcious jiggery-pokery isn't worth as much as just giving people the orange-red Bart they recognize.
