Sunken Ship stages/areas in retro games? It's always been my favorite aesthetic.
Well, there's the sunken submarine in Mario Land 2, then there's obviously the one in Mario 64, and Super Metroid for a crashed Spaceship (same feel).
Another one that comes to mind is Tomb Raider 2, which has a whole chapter spanning several levels on a wrecked, partially capsized ship to which you descend from an oil drilling rig. Amazing atmosphere for something so blocky.

I cannot stress enough how awesome these levels are.

Wut this ain't the classic style.
Not a perfect game, but I like it.
Morrowind has many small partially flooded wrecks all around the coast.
One of them even has a killer skeleton inside. Nearly shat myself as a kid.
Probably my favorite game ever

The crashed spaceship in SaGa Frontier

TR2 is my favorite game in the series. The Wreck of Maria Doria is one of the reasons.

Surprised this wasn't posted yet.
The Little Mermaid on NES was such a fun and comfy game by the way.

Couldn't agree more. Why won't they release for 3DS virtual console?
Drive up content demand for SNESC is the only reason I can think.
the flying duckman in Maui Mallard has that neat momentum mechanic of SASA. Nice music too
